As I see the situation (putting my objective person hat on), they dinged undertray and/or chasis when fixing your car. They have offered to fix the cosmetic defects. Stop me at any point I've got the wrong end of the stick.
So, if you say that all they're going to do is dust over the scratches but there's a more serious structural issue beneath, I rekon you'll have to prove that to them before you can get them to fork out for a full bhuna repair. I know it sounds like hassle, but that's what you'll have to do IMHO - either get an engineer to look at it, or Ali at MMC, or Dan @ Jude to say a dusting over won't be enough. Otherwise, they'll simply say that they offered to fix, you refused (they may even say 'for no good reason').
In the absence of their admitting fault, it might be a good idea to have aforementioned engineer comment on the liklihood of damage having been caused by jacks.
In the absence of a run-down of what was said between the Direct Line bod, JMC bod and yourself at the meetings, I can't really say much more.

Or I would drive to MMC get them to look at it, give a price for a proper fix and then take that back to Perth. Demand the repairs are done and that you need a hire car in the mean time..

Right, to reiterate this point - Perth are part of the same group as MMC. Hey guys. Havent been following this as it went along but just read from the very beginning all through.
The theory about it being driven over something i truly believe. The something was (were) small rocks. The car looks like it has been taken on a joyride and they ended up on a dirt track off a back road somewhere. all the scrapes look like those that rocks would leave. Especially the front one. You can actually see the grains of rock substance left on the mark.
The front one looks like an initial scrape which rolled the rock, scrape stops, but rock continues to roll onto its longer aspect allowing it to impact the front chassis member.
depending on the speed - cos i think these marks could come about between 5 and 30mph - the chassis may or may not be signifcantly affected.
due to the near directly rearward direction of the force, it should be easy to check the effect on the member with a dead-straight metal ruler at least ametre long.
if it looks dead straight, get it dressed and a new undertray and get the f outta there with compensation.
if its at all bent send it to lotus obviously.
we need to come down hard on these basstaards.
